Two Column Layout:
A typical two column blog layout has the content (i.e. blog posts) situated on the left side of the page and the sidebar on the right (where the categories, archive, links, etc. go). Of course the placing of the columns can vary but generally this is how a typical wordpress layout is designed. Refer to the example below for a better understanding of the two column layout:

Three Column Layout:

A three column blog layout generally has the content situated in the middle of the page and either had two sidebars on either side (as illustrated below) or can have the content on the left with the two sidebars beside each other on the right. An example of a three column layout is shown below:

Which One Should I Choose?

This is really a personal decision and has no effect on the functionality of your blog. While some people prefer the ease and simplicity of a two column layout others like a three column layout so they can display more content on the homepage of their website. The choice is yours!
